A personalisation plugin has just been launched at http://wordpress.org/extend/plugins/amr-personalise/.
It will allow an editor or administrator to specify shortcodes in a page, post or email template (eg: as used by Subscribe2, or Your members). For more details see wordpress or the plugin page.

This just suddenly stopped working. Pretty sure it was working after upgrading to 3.0 but right now it isn’t. It doesn’t output anything at all.

I have no problem in wp3.0 (just retested on my language test site http://anmari.com/testing/wp/?p=6).
You have not provided much info, so that makes it harder to help you.
If it doesn’t output anything at all, that means that the plugin is at least active (assuming we are talking page/post shortcode) and picking up the shortcode (else you’d see the shortcode text).

If you have upgraded to 2.3 and checked the debug list and none of that resolves it, it is possible another plugin is interfering – try deactivating and reactivating one by one.
This particular plugin is actually quite simple, so it is most likely either a blank value somewhere or a setup / misspelling problem.

Hi Anna, well I just upgraded it as there was an update showing, not sure if that is a new update or not or I missed it before, but anyhow it works again now! Thanks!

I should say I was only using it on the page, not in emails. I just had on a page Hi there [user], …. that is what had stopped working, but back to normal again now.
